Design: RNA was extracted with TRIzol (Thermo Fischer Scientific) and reverse transcribed to cDNA with non-ribosomal hexamers using Superscript IV (Thermo Fischer Scientific) using non-ribosomal hexamers. Second-strand cDNA synthesis and random amplification of samples was performed as previously described. A DNA library was constructed using the NexteraXT protocol (Illumina) with NGS performed on an Illumina MiSeq system using MiSeq Reagent kit V3 (300 x 2 cycles; Illumina).

Meningoencephalitis of unknown origin (MUO) describes a group of meningoencephalitides in dogs and cats with a hitherto unknown trigger. It is postulated that a known or unknown pathogen might be associated with the initiation and/or progression of this disease. In this study, we have performed next generation sequencing and analysis on fresh-frozen cerebrospinal fluid samples of six dogs with MUO in the acute phase of the disease.
